It's not my sort of thing to revive a topic such as this merely to add personal opinion, however there are many times in which I personally like to know what .pk3s contain what files, as it allows me to modify game content and organize things much better, which saves time in the long run. Next up ...

Well hey, it was just a suggestion. I personally spend a lot of time looking into modding, and usually look inside newly downloaded models, maps and skins, learning what files are associated with that mod so that I can update and such with ease.

Base Folder Organization
One way you might try organizing your Base folder is by using PakScape or some other .pk3 editing program to make a new .pk3 folder and move all other .pk3 contents into this new .pk3.
