If you followed the installation instructions for RPMod and used the installer, RPMod is installed in a separate folder and cannot interfere in any way with other mods.
When you want to join other servers, make sure you use your regular JKA shortcut (or the CD menu); when you want to join JEDI, use the RPMod shortcut that was created during installation. If you connected to JEDI and want to visit another server, you have to quit the game inbetween.
If you still have problems, you do not have a standard installation or the problem doesn't come from RPMod. In any case, you can try removing RPMod through the Add/Delete Programs section of the Control Panel (supposing you're on Windows), or if you didn't use the installer, you can simply remove the "rpmod" subfolder of your GameData directory.
